Well normally a dentist will numb your gums in order to avoid hurting you. However yes a periodontal cleaning or deap cleaning can sometimes hurt. Not some much you need to upset yourself over it.
The reason why dentist will brake down the deep cleaning into two visits or more is because it is a much more detailed cleaning and it takes more time to do the whole mouth. By doing it in two visit makes it easier on you.
